Manafort, conspired, the Russians using the Trump campaigns polling data and geographical targeting data to win the electoral college. The difference between Obama and Hillary is that Obama actually gave people a reason to vote for him. We can dispute the merits of those reasons, but the fact is, he still said, "If you elect me as president, then I will do A, B, and C." Hillary's entire campaign message seemed to be, "If you elect me as president, then I will be the first woman to hold that office, and I'm not Donald Trump."

Also, it's not ultimately up to a special counsel whether or not to indict. He can only issue a recommendation which is then decided by the Attorney General, so there were no department rules that would have prevented Mueller as special counsel from making a clear recommendation to indict the President for obstruction. I suspect the only reason he didn't is because he knew he didn't have a legal leg to stand on and that Barr would have rejected the recommendation and clearly explained why.
